I want to cite the tool. Which paper should I cite?

TAC KBP overviews or the ACL Paper "Cheap and easy entity evaluation"?

Given how much things have changed since (i.e. there are no clustering measures at all there, and it pointed to a different URL), I suppose the ACL paper is only marginally appropriate.

Certainly, reference the URL.

I'll try to think about a clearer answer. Perhaps this tool deserves a Tech Report...
