Allow uses to specify `PIPELINE` in config

For several commands that we have, we should allow users to specify `PIPELINE` in their config like they can do in `reV1, so that inputs are automatically pulled from the outputs of previous steps. Here are some commands (not exhaustive) that could benefit from this:

- [ ] collect
